I, too, have noticed this, and here's my "ultra-cheezy" solution. Add
the following lines to your .ctwmrc:

   AlwaysOnTop {
      "Netscape: Open Page"
      "Netscape: Error"
      "Netscape: Preferences"
      "Netscape: Find"
      "Netscape: Question"
      "Save As..."
      "Save As... (type application/x-zip-compressed)"
      "fileSelector_popup"
   }

You may already have a section called "AlwaysOnTop", so just add these
strings to your existing one. These are the names of the window titles
for the Netscape (v4.04) popups that I have seen so far. I obtained
their name using f.info. As I discover more windows that *should* be
on top, I find them, find their title, and stick it in here. I rarely
lose windows now.

It *is* cheezy, but it works.
